Rail3D allows you to produce railway network simulator, which could model a complete railway system with large numbers of trains responding to signals and timetables and interacting with each other.
This was designed primarily as a tramway simulator and has very little support for train dynamics, and does not attempt to model the signal systems used on main line railways.
